For sheer speed and efficiency Transcriber is my tool of choice. It has a simple user-friendly interface and is quick and easy to learn. While it can’t be used for acoustic analysis it can be used for auditory i.e. you can mark up in the transcripts then export to text readable by excel and then export to .csv so that it is compatible with R. Also, thanks to ELAN’s import and transform function (see below for details) you can transcribe all your files quickly in Transcriber and then convert them into other formats for acoustic analysis. In my experience it is the quickest way to time-align spoken data with a written transcript.
